Oh that is nice. I can imagine that unyellowed it would have a nice clean modern look.
I have a set of those in dark brown and I got a plate cut, but I goofed on the bottom row and I haven't had the patience to take the dremel to it or the money to just order a replacement.

Wouldn't be as fancy, but couldn't you build a frame from straight pieces of wood and either leave the bottom open or then slap on a flat piece of wood or acrylic to close everything off? Could use fine sandpaper or a dremel, or carefully trim it with an xacto knife.
From what I remember when I had access to a 3d printer, it would overfill the first layer like that by default for better adhesion to the bed, but it was adjustable in software.

If it feels good to type on, leave it. If there are keys that feel noticeably mushy, you might want to add screws in that area of the board.

Was the converter working beforehand?
Did you compile the .hex on your machine (share your files with us) or did you download it from the TMK site (make sure you picked the right revision in the dropdown)?
