I finished doing what I'm going to do with this project. I suppose I now have a stealth orbweaver :P. No lighting but key switches all work. for those interested in what the inside looks like here's an image.

I've gone ahead and proceeded with wiring in a separate microcontroller for the switches. I'm waiting for the pcb usb hubs from retrocution. Tapping into the switch signals is pretty straightforward. There are available points on the main keypad to solder wires to. I've mapped out the thumb cluster ...

I don't know why you'd want to continue using the cancer that is synapse. Just wire up all the switches and LEDs to a Pro Micro (or Teensy if you need more IO) and flash it with QMK or VIA. That would work also but I think drilling would be easier. there should be enough of an air gap and I think a drill press would make quick work of getting all the switch holes drilled out.
