Quick question, when I'm doing an in-chasiss conversion, should I keep the pull-up resistors? Since it's so close, I think I should omit them, right? Or should I keep them incase the signal is still rocky?

Do you have all the keycaps installed on the keyboard or are you testing this with the keycaps removed? Also, test by directly wiring up the teensy to the original controller, it seems the original cable is damaged from one of the pics you've posted. I'm testing with the keycaps installed, and yeah...
